Atlantis Lost
Chapter One
Captain Margaret Elizabeth Landry walked down the stairs into the Gate Room on Atlantis Base, staring at the marvelous thing in awe. She shook herself out of it when a voice made an announcement.
"All civilian personnel are to report to Dr. Rodney McKay and Dr. Carson Beckett in the Gate Room. All military personnel are to report to Lieutenant Colonel John Sheppard in the Jumper Bay."
The message was repeated several times. Mags followed the rest of the military personnel to a large room filled with oddly shaped ships, known on Atlantis, she had heard, as Puddle Jumpers. A tall man with dark hair and rugged looks stood waiting for them. As soon as the room was full and people stopped arriving, he smiled.
"Good morning, and welcome to Atlantis Base. I am Lieutenant Colonel John Sheppard, the military commander of Atlantis. When I read your name, report to your post. Your commanding officer will assign you rooms and duties." He stared reading off a long list. Mags waited for a long time but didn’t hear her name. At last, she realized why.
When the last person had left, it was just Mags and the Colonel. He looked on his list again. "Did I forget you or something?" he asked, his voice full of confusion.
She saluted. "Captain Margaret Landry, sir, reporting for duty. I am not on your list, sir."
He frowned. "And why aren’t you on my list, Captain?"
She stood at rigid attention, not looking at him, though she wanted to. "I report directly to Dr. Weir, sir. I am her personal military aide, and under her command exclusively. Sir."
He smiled, and turned from the room. "Well then. Let me take you to her."

John waved to Elizabeth as she sat at her desk. She smiled and waved him in, greeting him warmly. Mags followed silently behind him; Elizabeth barely noticed.
"John, how are the new recruits? All settled?"
He nodded. "Of course. All but one. Doctor Elizabeth Weir, may I present Captain Margaret Landry, your new personal military aide." With a sideways glance at her, he added. "She reports only to you."
Elizabeth’s smile deepened. "And how that must irritate you, John. Welcome, Captain. You may wait outside while the Colonel and I have a talk."
Mags saluted and stationed herself outside of the large glass office. Elizabeth turned to John. "What’s bothering you, John?"
He ran his fingers through his hair, frustrated. "I thought I was to have control over all of Atlantis’ military personnel, Elizabeth. Why does she only report to you?"
She walked around the desk, taking position beside him and blocking his view of the captain. "She’s General Landry’s daughter, John, and very good at what she does. She’s been a fighter pilot, and is an expert at explosives. The General was worried that you might take advantage of that." She held up a hand, stalling his arguments. "I don’t need a military aide, John, but they couldn’t very well assign her to you, now could they? You have complete command over her in a military situation, but otherwise, she is mine to command. She has the Ancient Gene, John, so you can train her to fly a Jumper, and she will help take care of your paperwork, but I have free reign to use her as I see fit."
John nodded. "I can see why Landry assigned her to you, then, Elizabeth. You want me to train her to fly? No problem. I can even use her to help me with paperwork, as you said. But I need to be able to command her and know that my order’s will be obeyed."
Elizabeth smiled. "She will follow your commands unless I specifically supercede them, John. That won’t be a problem."
He smiled. "Well then. I’d better find quarters for her. Do you want her anywhere specific? She is yours, after all."
She nodded. "I would actually prefer her as close to you as possible. You will be working together most days, and she will report to you. But anywhere is fine."
John gave her a look. "Do you want me to send her in, now?"
Elizabeth looked down at her paperwork. "Actually, give me an hour or so. I’ll let you know." She sat back behind her desk and started rifling through the stack of papers. "Dismissed, John. And I hope you like her."
John glared at her, though she didn’t see it. "I’m sure I will."

John walked towards his room with Mags in tow. "What do you want me to call you?"
She looked at him oddly. "Sir?"
John stopped and looked at her square in the face. "I want to know what to call you. It seems kind of odd for me to call you Captain Landry all the time. What should I call you?"
She smiled widely, her dimples showing. "Um, I guess you can call me Mags. Everyone does. I mean, everyone but my father."
John turned and started to walk towards his room again. "You mean General Landry?"
She paused, missing a step. "How did you…never mind. My father calls me Margaret. But you can call me whatever you like."
They finally reached his door, and walked over to a desk piled with papers, schematics of Atlantis, and most of the rooms labeled with tiny names. He spread one out- the one that had his name inked in- and motioned towards it. "Pick one. There’re plenty of rooms around here."
She looked at the map, her eyes scanning for an ideal room. She found one, close to the stairs and with its own private bathroom. She tapped it, thrilled with her choice, and John wrote her name down carefully on the space.
"Well, there you are. I’ll take you to your new home."

Three weeks had passed since the first day that Mags had come to Atlantis, and she was finally getting the hang of the city. She had reported for duty to Doctor Weir on time for the past week and a half, and had even made her way to the mess unescorted for the last three days. Most of her time was taken up with John, and most of that was training in the Jumpers; she was a natural, and he had told her that, but they were discovering some of the systems for the scientists to study, and testing the limits of those new discoveries.
She hadn’t made many friends, but there was the girl in the room next to her, and a couple of the military men that she worked with. The girl, Dr. Eva Warren, was a scientist that worked with Dr. McKay, and secretly had a huge crush on him; every one knew about it but him. Doctor Weir was nice, demanding very little for the few minutes a day that she was with her.
But it was John Sheppard, her pseudo-commanding officer, that she was getting close to. He was a wonderful flight instructor, and funny too. He was also teaching her how to do his paperwork, and she could tell that he really wanted to give it all to her. Of course, he couldn’t; that would be irresponsible.
She was on her way to meet him now, for a lunch meeting. The mess wasn’t far away from her quarters, after all, and there were few people there at this hour- it was nearly two o’clock in the afternoon. She was thinking about John, about what they were going to do at lunch, about his eyes, when she ran right into Eva and Eva’s close friend, Beth. Eva had long brown hair, a delicate tanned face with pale blue eyes, and she was short, shorter than Mags. Beth was her exact opposite, with short, thick blond hair, brown eyes, a square, heavy face, and she was of average height, though a little taller than Mags herself.
Eva smiled. "Hey, Mags. Where are you going?"
Mags pulled herself out of her thoughts to answer. "Oh, hi Eva, Beth. I’m on my way to a lunch meeting with Colonel Sheppard. We are going over some paperwork and having…lunch. Right. So, I have to go, before I’m late." She looked down at her watch, then sighed. "Ok, before I’m later than I am. I have to go. Bye, girls."
Beth smirked. "A lunch meeting with the most notorious womanizer in Atlantis. Right."
Mags began to walk away, ignoring the horrid Beth and waving to Eva. She felt Eva grab her arm, first, and spun to face her. Beth was leaning against a wall, pointedly ignoring them. Eva smiled and glared at her friend, all at the same time.
"Please, just ignore Beth. She’s slightly bitter that he likes you and not her."
Mags grinned. "Oh, Eva. He doesn’t like me like that. It’s a purely business relationship. Besides, he hasn’t said anything about that to me."
She started to walk away from Eva when she was pulled back, yet again. Eva’s worried eyes locked on to hers, and she glared at her. "Just because he hasn’t said anything yet doesn’t mean he won’t. Just…be careful. A lot of people are thinking exactly what she just said."
Mags frowned. "Not you though, Eva. I doubt that he even thinks of me in that way. And I am really late now, so I have to be going. I will talk to you later."
She walked away from Eva and Beth, going towards the one man that she didn’t want to love her. She couldn’t deal with that pain again.

John was sitting at a table, a stack of papers nearly hiding him from view. She stopped a moment, and watched him with new eyes. He was very handsome, with a lean face and a slightly too long nose. She loved his eyes, those wonderful gray-green-hazel eyes that were mostly gray but sometimes not, and he was tall, lean, muscular- everything she looked for in a man. But he wasn’t that man. He couldn’t be that man.
He looked up, smiled, and motioned her over. She began berating herself, all the while smiling, and sat across from him. It was only the table between them that kept her from blushing, and that not by much. He moved the stack of papers to the side and looked at her. After a moment, he jerked, grinned, and looked down at the paper.
"Hi, Mags. I guess I’m teaching you how to file requisition paperwork, and I am also going to show you how to do some other…stuff."
She smiled, trying not to smirk. "Stuff? John, was that the best you could do? Besides, you taught me that before."
John looked at the papers, frowning. "I did? Well, then, um…Well. Then we should do…something else. Yes. Lunch?"
She froze, staring at him. "Lunch? Sure. Lunch would be nice. What do you want?"
"Oh, right. Well, I already ate. An hour ago. I forgot. And…I really had no reason to ask you to lunch today."
She looked in his eyes, nearly gasping at what she saw there, before she turned away. "Really? Then, um, why am I here, exactly?"
John stared at his hands; it was the most nervous she had ever seen him. He glared at his hands, willing himself to speak. "Well, um, Mags…I was wondering if you would, ah, like to have some food with me. Later."
Her brows furrowed, confused. "I thought we were eating now, John. I mean…what are you talking about?"
He finally looked at her, deep into her eyes. His emotions warring on her face, he finally spoke, his voice cracking on the second word.
"I was wondering if you might want to have dinner with me. Soon. Maybe. If you want."
